Your observation that "the impedance presented to the cartridge by the meter may well produce a significant change in the measured levels of the two channels" makes sense, and for certain cartridges might be problem. But even the direct measurements taken by John for the AT7V might end up with an azimuth alignment essentially the same as for the measurements taken with the phono stage.
I have used the Fozgometer to set azimuth with and without the use of a phono stage and came up with the same alignment as checked with a quality level on the headshell. Not as exact as checking with a spectrum analyzer but to my ears the results were the same.
