I found that it didn't make a whole lot of difference with most of the turntables I've had, with the exception of the Rega P3/2000, which sounded better with the cover down. Just as you say, I think there was acoustic feedback to the RB300 arm with the DC up, which caused some smearing in the mids and glare in the lower treble.
At present the SL1200 is on duty with the cover down. It sounds fine, but I haven't really taken the time to see if it's better with the DC up.
