The center tap on the transformer secondary is pretty much always connected to the amp's ground. Depending on the design, the amp's ground may or may not be connected to the chassis ground, which in turn may or may not be connected to the earth ground. The strange waveform you are observing is due to a floating ground.You should have no problems connecting the probe's ground clip to the ground on the amp's inputs or outputs (but not on a bridged amp). These points are, after all, designed to connect to other electronics!
