RE: Modeling the Bugle 45 PSU, any comments?

A second choke in the power supply should really calm the ripple down. You will probably also want to pay close attention to that first choke you are using. Your C1 is low enough that there will be quite a bit of AC across that choke. Use one that is rated for 800VDC or specified for choke input duty.

As for simulating multiple caps, just add the values. The voltage drop across those resistors will throw off the simulation more than any error by summing cap values.
