Not being technically knowledgeable or talented enough to build a 45 amp, I cannot answer your questions regarding the subject of which design to use. But having owned nine different 45 amps from commercial, custom and DIY builders (Moth S-45 - 45/2A3, Jeff Korneff SE 45, NASA technician DIY 417A/45, Yamamoto Sound Craft A-08 Stereo 45, James Burgess 45/2A3 SET, John Hogan 6SN7/76/45, John Hogan 6SN7/26/45 Mono, Jeffry Jackson 5U4G/6N1P/45/46, and Korneff 45 Clone - made by sonic_oli ). I can address the question of DIY amps being competitive with commercially made ones.
The short answer is, "Yes" DIY 45 amps can be competitive with commercially made kits or amps. In my mind circuit design, parts quality and build quality are the key elements. I am currently enjoying a Korneff 45 clone made by sonic_oli, a DIY guy who likes to make clones of well know, great sounding 45 amps. I certainly think this amp is in the same ballpark as the original Korneff 45 I owned.
As to your question regarding use of PP vs SE output transformers, I should note that John Hogan used old Hammond/Webster PP opt's in most of his amps and they had their own wonderful sound quality. Probably the richest midrange I have heard, but fell a little short in the bass and very top end. Unless you are willing to spend lots of time tinkering, listening and adjusting, like John did, I would suggest staying with SE opts.
