yes, and no.
In my haste I missed that John curl already pointed out that the odd order intermods will fall on the odd order harmonics.
I neglected even order just becasue I'm an RF guy and fixated with third order intermods (though second order linearity though now direct conversion receivers are de rigeur, second order linearity is also important).
But, in all cases the intermods will fall on top of harmonics. If the square wave transient effects have a severely deleterious effect on the amplifier then the harmonics will change along with the intermods - so subtracting out the ideal square wave harmonic level does not leave you with the real intermod level. If the transient effect on the amplifier is weak then the result may be no different from using a sine wave. I also missed that mfc is doing this in simulation so he can easily and quickly play to his hearts content. I'd try it.
