I don't think an XLR output can fit within the width given in the ATX standard (or whatever standard is used) for motherboard add-on card slots. I agree that the breakout cables are awful.
I wonder if one could use a 75 Ohm coax connector with an external step-up transformer? I know the M-Audio Audiophile 24/96 has the RCA digital output soldered on board. The attached link has lots of products that may be useful.
