First of all, my player has no keyboard or screen and is controlled via a remote control (in which case, it operates exactly like a CD player, with Play, Pause, Stop etc.)
To select music to play, I use a browser based interface, so it's accessible from iPhone, PDA etc. What I do is tag non 44.1 files by the sample rate, so the DVD-A audio rip of Diana Krall's "The Look of Love", for instance, will be called "[96] The Look of Love" - this will remind me to press the "96kHz" key on the remote before playing.
If I don't press the "96" key, it doesn't matter, PatchMix will resample to 44.1, so the music will still play.
The player's user interface is on a VFD (vacuum flourescent display), on which the current sample rate is always displayed, so I have a visual check as to what sample rate it is currently set to. How is this configured? My batch file that changes the sample rate also writes the new sample rate into a known location that the VFD always displays.
The VFD also displays things like current time into track, name of track, so the player feels like a normal consumer CD player.
