Alexa works by giving a command to a skill for execution on a specific device or group of devices. So yes you can use Plex and Amazon Music together.Alexa, play Aerosmith on Amazon Music in(on) the Kitchen will play the Amazon Music station based on Aerosmith on the device you have labelled Kitchen.
You can then say Alexa, ask Plex to play Aerosmith in the Lounge and you will have the music with the artist name Aerosmith that Plex has in your library playing in(on) the Lounge while Aerosmith from Amazon Music is playing in the Kitchen.
You need to say "ask Plex to" so that Alexa knows to send the command to the Plex skill. Otherwise it will send the command to the default music service in your account.
