As long as you use either of the two "Goods" you should be okay on the analog side.

For the digital in side, it sounds like your DAC is connecting two commons from the PC that are at different potentials. I don't think your RCA SPDIF output from the PC is transformer isolated.
For what it's worth, most PC MOBO spdif outputs have really not been all that great - in fact, they are *typically* the worst performers. One mobo I tested (which was actually a decent board) had such bad SPDIF that you could see visible noise on the DAC VU meters with nothing even playing! Does the PC and the DAC both have TOSLINK?
Personally, your switch to your pre sounds like a good idea, as long as you keep signal pairs twisted as close to the switch pins as possible. The digital in from the SONY as a transport is not a bad idea either. I would do two things:
1) Lose the PC/SPDIF idea and just use USB for now
2) Get a different digital output from the PC using a PCI based or USB based solution
3) Get an ANALOG PC solution and run it right into the preamp as a third input.
