Sorry. I actually hadn't read your initial post closely enough to understand your set-up properly and for some reason thought you only had a crossover on the subs. In any event, you might find this article of interest as it explains the difference between phase alignment and time alignment. The good news is that our hearing is not so sensitive to delay/time alignment below 80Hz, at least mine isn't.
REW is very helpful in matching subs to mains, but there's a learning curve. You will likely be limited with your sub adjustments anyway, but you can at least see what you're doing as well as hear the result.
