I don't think there's a right or wrong to this. You either like it or you don't. Personally, I find the "burble" of a Hammond B3, especially when played by Larry Young or Jimmy Smith, to be a very exciting and satisfying sound. I recently listed to Larry Young's "In Paris - The ORT Recordings". His mastery of the instrument is on full display in these recordings.
Still, I know what you mean about the organ sounding kind of cheesy and off-putting. I've heard that as well on some jazz recordings. For me at least, those are the exceptions. I listen to the stuff I like and disregard what I don't.
