In short, yes, and not in the good way.
Even if you discount the issue of room modes, which can only be addressed with multiple subs placed around the room, Allison Effect dictates that low frequency sources need to be close to the wall, while higher frequency sources need to be far from the wall. You can't do that with an all in one box. Allison Effect is named after Roy Allison, one of the engineers at Acoustic Research, where he worked with Henry Kloss. It's no coincidence that years later Kloss invented one of the earliest subwoofer/satellite systems, which eliminated Allison Effect.
