I asked Marantz why I couldn't use the balanced & single ended at the same time.
The answer was:

"Though there is no major problem with using both balanced and unbalanced outs, it can affect the balanced output by changing the load on half of the balanced signal.
You could listen to the balanced output with and without the unbalanced terminated to decide if you should change your connections."

Using both on my system (Balanced out to BAT VK-300x, single ended to a Singlepower headphone amp) I haven't noticed any problems, but there may be a small improvement with the single ended disconnected.
