If you have another cable linking the transport and dac other than just the digital cable, chances are the infrared receivers in both units will also accept/interchange commands for each other. So covering up the dac might make no difference and make it appear you are changing polarity of the transport when actually you are changing polarity in the dac "through" the transport.
If there is not a separate com link between the transport and dac, not likely the command is going through the digital link, but with Ed Meitner I suppose anything is possible. In this case the two components are still sharing the infrared commands.
To check command sharing between the two units I suppose you could play around covering the transport only if you had not yet tried. See if it affects dac control.
