Transport?

Do you mean a dedicated CD transport with no DAC or do you mean an entire CD player?

A polarity switch on SPDIF would make no sense. And even if there was one, it would make no difference. SPDIF is Manchester encoded. Polarity doesn't matter. Likewise the old analog XLR pin 2 or 3 hot issue is irrelevant with AES. Ones and zeros are determined by zero crossings within a specific time interval. And that's also why SPDIF is sensitive to jitter but I think that problem gets grossly exaggerated sometimes.
