Knowing him, I'd suggest that he was likely referring to the fact that there are shortcomings in current knowledge and measurement techniques - that there are sonic characteristics that even the best minds haven't yet "put their finger on", figured out how to measure and how to alter fundamental design, or, even more fundamental - what "we" are doing that is just plain the wrong way or unnecessary (kind of the "it's staring you in the face but you don't see it" sort of thing).
Such was the case waaay back in the 70s when crossover notch distortion and transient intermodulation distortion were identified, measured and addressed in better designs.
John is a very "upfront" guy. He says what he means/thinks, and doesn't tend toward nuanced hyperbole or soft-pedalling a point/position. Many people are unaccustomed to such frankness. I think it's refreshing, and more people should be more like that. So, I don't think it's an "unknown" which he doesn't want to tell you about, as it is just that there are things which haven't been figured out and subsequently addressed.
