Now you have found out why things are done in that order. The "pop" from the preamp will affect any subsequent powered amp whether it feeds your main speakers or sub woofers. However it depends what "stand by" means with your subwoofers. In some cases this means that the amp will not accept any signal until you bring the component out of sleep, in others the component will automatically sense the incoming signal and switch back on. I suggest looking at your user manual
In short the answer to your concluding question is, if in any doubt, yes.
