Yes, as long as we are talking bit-perfect software, if the software makes any difference it is a strong indication that the hardware is not up to scratch. So if you are hearing differences with different software, it is an indication that your hardware is still not "up to scratch" despite the obvious effort that you have put into the impressive looking computer hardware.

Now it may be that the most expeditious way to proceed is to change the software after all the practical hardware changes have been made. However, in this case, then using a closed source platform such as any version of Windows is not the way to go. With open source platforms one can inspect, analyze, change, measure, and tweak the software rather than treating it as a black box. However, this assumes software development skills, not ability with "scopes and soldering irons".
